a few file format/conversion problems

Need some help here because I'm baffled. I have some videos that I have converted that work fine on my 5G 80GB iPod. Other videos not so much. I'm wondering why this is. A quick rundown:

Sopranos - AVI converted to MP4 using Videora
H.264 Codec
320x180 resolution
892 kbps total bit rate
mp4 file

DOES NOT WORK ON THE IPOD, BUT DOES WORK IN ITUNES

Weeds - AVI converted to MP4 using IMTOO
MPEG-4 Codec
320x240 resolution
616 kps total bit rate
mp4 file

WORKS IN IPOD AND ITUNES

Superbad - backed up from DVD using HB
H.264 Codec
320x176 resolution
858 kbps total bit rate
m4v file

WORKS IN IPOD AND ITUNES

The Incredibles - backed up from DVD using HB
H.264 Codec
320x240 resolution
827 kbps total bit rate
mp4 file

WORKS IN ITUNES, BUT NOT ON IPOD

Also, when I say that it doesn't work on the iPod, it won't even sync to it. It's like it's non-existent.

I'm also recently having some issues with sound. I'm hearing crackling in the sound when it's played through iTunes and the window is at full size, even with the shows I've downloaded directly from iTunes. It does not crackle on the iPod.

Any help would be appreciated. Thanks.

Thank your for all the helpful replies.

I actually figured it out myself. I was using an older version of Handbrake that was very slow and buggy. Updated to the newest version and this seemed to fix all of the problems in regards to it not playing on the iPod. Plus, the rip time is almost 2 hours faster than before.

As far as the issue with the sound; I'm not quite sure if this was the problem, but I think that a file sharing program that I had running in the background was causing this. I disabled this program while doing the rip and this seems to have made the problem go away.
