MP4 and MPEG-4 are pretty much the same thing. What's the file extension of the converted files?

That is fine, those will work with iTunes and your iPad without issues. m4v files were introduced by iTunes so that people could look at file names in their libraries and know what they were. m4a files would be AAC audio, m4b files would be audio books, and m4v files would be videos. It is still essentially the mpeg-4 container (though a little modified to handle Dolby Digital 5.1 audio), nothing is different between your mp4 and m4v files.

I had this happen to me but am not able to play it in itunes or with quicktime. error says it cannot recognize the file. I have used handbrake before and it worked just fine now all of a sudden its not. I have been struggling with this for a few weeks now. I hope some one can help me. If it matters I have a pc.
