I have deleted some playlists on my iTunes, but the songs are still on my iPod. I want to trasfer playlists and songs manually, but since my iTunes automatically transfers songs when I connect it, does that mean the playlists I deleted will be lost on my iPod also? Or is there a way to switch the setting to manual before the transfer even begins?

You can unisntall iTunes and connect the iPod and use iPod Agent (http://www.ipodsoft.com/ipodagent.aspx) to set the iPod to manual or use EphPod. I believe they will allow you to set the iPod to manual. You can download and check the help section to be sure.
