I recently installed Yahoo Desktop Search and soon afterwards began having problems unmounting my iPod. After some troubleshooting, I shutdown YDS and the iPod unmounted fine. YDS does have options for controlling what drives are searched, however, even with the iPod mounted, the iPod does not show up as a drive in YDS. I suspect that YDS still accesses the iPod when it sees that its mounted - trying to index the files? Then when you attempt to unmount the iPod, it fails.
I now shutdown YDS before I mount my iPod for synching, then start it back up after I have unmounted the iPod. This has worked reliably for me.
Not sure if any other desktop search tools cause similar problems or not.
