I have a nook, wife has a Kindle and now I have an iPad.
We have purchased ebooks on both the Kindle and the nook. The nook and Kindle apps work just fine on the iPad, but I would love to have just a single bookshelf (such as iBooks) where I can get all of my books, regardless of where I purchased them. Any such beast exist today?

Sadly, no. At this point the world of e-book stores is highly proprietary and each have their own encryption and copy-protection for their titles, thereby requiring their own apps to read their e-Books. Since Barnes & Noble (Nook), Amazon (Kindle), and Apple (iBooks) are effectively in competition with each other, don't expect this to change any time soon, either.
iBooks has the best hope of supporting other formats since it allows you to import your own ePub titles, something I've done with some of my old e-books from other platforms like eReader (especially when it looked like eReader/Stanza wouldn't be coming to the iPad). However, unless you can crack the copy-protection on the Nook and Kindle titles you won't be able to get them converted, and of course cracking the copy protection is a violation of the DMCA and therefore illegal, meaning you're not going to find a lot of openly-available tools to help you with this.
