iPOD photo troubles

i just got my iPOD photo 60gb wich i love. lately i have been experimenting with software and reading about autosync and all the crap that is the automatic update between iTUNES and the iPOD as i use 2 pc`s, one with win98 and other with winXP and have plenty of different mp3`s between the 2 computers...

I installed ephpod and made some modifications on winXP with it, after ejecting the iPOD i lost all the files, the menu appears blank like there where no songs in it, i tried resetting but did not work... after that i connected it to the same pc and browsed the iPOD hard drive and found all the mp3`s inside it, so i had to "restore" the iPOD and copy all the files again from iTUNES, i wondered what happened? is that normal? can i use iTUNES and ephPOD on the same iPOD?

have not tried yet on the win98 pc, but, wich third party software (free) do you guys recommend? that works on both operating systems

I'd recommend Winamp as iTunes replacement. It works on all Windows versions, including old Windows 98 "First Edition".
