questions about itunes and mp3s CD

Ive just put all my mp3 songs from diferent mp3 CDs on my mini ipod. Can i reorganize now all my songs in a new directory? Can i put these songs in diferent subgroups now that they are all on my ipod? Will it ask me to insert all the mp3s CD or is it just fine?
