Many aftermarket stereo headunits have aux inputs on the rear of the unit, and factory units that do not have these inputs but do have CD changer controls can be set up to receive audio from other sources (like iPods). Depending on what type/brand of headunit you have, there may be a variety of solutions. I personally have a Sony headunit, and I use a Sony input selector in place of a CD changer to connect my iPod. The input selector allows for three seperate inputs at a time, switching between them with just the push of a button.
I highly recommend any means of directly connecting your iPod to a stereo. If you're going to spend the cash on a high quality digital music player, it doesn't make much sense to play it through a transmitter or tape adapter and lose sound quality.
