I've converted some videos to mpeg-4. Some will show up in iTunes & some won't. Any ideas?

A few music videos that people put up. They're high quality.
I use Twins video to iPod-Zune-PSP-3GP to convert them. It does an awesome job.
I've tried Videora but the quality sucks & I can never get the resolution ratio right.
