I have a pop3 account setup and working well with the iphone but I have not been able to make new mail folders. Just the standard inbox,sent and deleted.

From what I can tell you will automatically create a "Sent items" folder as soon as you write/send an e-mail from the iPhone. However, like you, I have been unable to figure how to create new folders "on purpose".

I'm trying to figure out the same thing! I need to save some mail and attachments, but need to get them out of the inbox!!

Yep, same here. it was EZ on my Palm centro, cant find it on the iPhone. So far, no evidence that such a feature exists.
I think you can only do that with an IMAP account.

I have a similar situation with my yahoo mail account. I am not able to create folders, but I can go onto the website (on a PC or iPhone Safari) to do it there. After which, they do appear on my phone.
