Is your iPod on manual mode, or autosync? If it's on autosync, you have to re-sync the iPod after you make the changes. If it's on manual mode, you have to actually delete and reload the songs after you make the changes. Either way, you have to do something to get the song to re-transfer to the iPod after you change it, this won't happen automatically.

With the iPod connected and iTunes open, find and select the iPod in the source pane (it will show up as the iPod's name, so if you're Bob and the iPod is called "Bob's iPod", it will show up as Bob's iPod in the source pane). The main window now switches to show one of several tabs for your iPod's settings.
In the "Summary" tab is an option for "Manually manage music and videos". If this box is checked, your iPod is in Manual mode. You drag songs and playlists onto the iPod icon to put them on your iPod, and you delete them to remove them from the iPod.
There is no syncing with manual mode. Any changes you make in iTunes will not be reflected on the iPod until you re-load that song (delete it from the iPod, and drag it back on from your iTunes library).
If your "Manually manage..." box is not checked, then the iPod is in Autosync mode. In the "Music" tab there is an option for "Sync music" (which should automatically be checked if/when you uncheck "Manually manage...") and an option to sync either "All songs and playlists" or "Selected playlists". Choosing "All" will -- you guessed it -- sync all songs and playlists in your iTunes library, while "Selected" will sync only the playlists you select (you select the playlists in the menu right below this setting) and the songs from those lists.
To sync your iPod, simply plug it in, and wait for iTunes to open. Or, if the iPod is already connected, just open iTunes. Or, if the iPod is connected and iTunes is open already, then you can force a sync by choosing File->Sync <iPod's name>, or right-click the iPod in the source pane and choose "Sync".
I strongly recommend autosync. Use manual mode only if you absolutely have to. There are two cases when you should be using manual mode:
When you have more content on your iPod than will fit on your computer, you need the ability to load songs on your iPod and subsequently delete them from the computer. Autosync wants your iPod's contents to match exactly those of your iTunes library, or at least the selected playlists from the iTunes library, so any tracks on the iPod which are not present in the library will be removed when you sync. Thus, you must use manual mode to prevent this.
The iPod can only sync to a single library. If your iPod is on Autosync, and you connect it to a computer other than it's "Home" computer, it will want to erase everything and re-sync to this new library. You can prevent this by choosing "No" each time it asks you if you want to do this, or you can place the iPod in Manual mode so that it won't attempt to sync to any library, and simply add and remove the content, as it were, manually.
If you're just enamored with the drag-and-drop functionality, then sync to a playlist. Drag-and-drop your songs onto this playlist; feels just like Manual mode, doesn't it? Except that now you can make changes to this list whether or not the iPod is connected!
