My ipod sounds great over headphones and my stereo, but when I use it in the car (through an auxiliary input on my car stereo) it sounds like crap. Is there a better method. Do the units which transfer over an FM station sound better? Any info on the best way to use the ipod in the car would help.

I would think using the aux input would work the best. Try turning down (or up) the volumn on the iPod. If you have it too high you could be getting distortion.

You might want to try using your dock (if you have one) or the belkin auto kit in your car to see if you hear an improvement (both feature a line-out which bypasses the headphone amp, improving sound quality).
FM transmitters at there best will still only sound like a FM station. The iPod-in-Car Solutions sub-forum in the gear section will have a lot of ideas, opinions, etc. about setting up your iPod in your car, so a search there might help you out.
