Alright, I've been getting some conflicting information about this. Here's my plan:
Create a custom harness like this (http://www6.head-fi.org/forums/showthread.php?t=132916)
Connect it to my Pioneer aux in
Connect the power to my car system, switched and so on
Now, if I do this and connect it up, will I be able to control the ipod using the on screen interface for the device, and not have to use some awful 3rd party interface to operate the thing?
Thanks!

you will be able to get the audio in to your radio but can not control the ipod

Seriously? Is there a way to override this?
If this were the case, I would have to, I presume, start playing a song and then connect the ipod to the dock, and disconnect it to change the song, right?

HUH?????
The connector/cable u suggested is a simple audio cable, it carries no control information. U leave it hook up all the time, and when u want to change a song, blah-blah, u bring the iPod to your body OR u reach for it and use the click wheel. Unless that cable is so stiff and you are unable to move from your sitting position?
May I suggest buying a ready-made, compact cable? I looked at that picture and the *&%^$ connector is big fatso.

Now we're getting somewhere; okay, is a connector like this available with power input for charging?

Sorry for the confusion of this question. I've just been reading a lot about the aux input adapters for this thing, and they've all led me to believe that the second you attach anything to the interface on the bottom of the ipod you loose all ability to control the device from the unit itself.

I think this link (http://peripheralelectronics.com/web/ipod_interfaces.asp) has answered all my questions; nice, simple, outputs to RCA, and enables charging.
Thanks to everyone for checking this out for me!
