The ER-6i has a tad more bass response as compared to the ER-6 so yes, there is a difference.

Are they the same in noise cancellation?
And which one is better out of the two? This is sort of a hard descision since both of these are around the same price and offer the same thing almost.
They both isolate about the same.

which is more comfortable (one has 2 flanges, the other has 3)
I don't find much difference between the 2 flange and 3 flange inserts. Some people like the 2 flange better but everybody's ears are different.
Regarding sound, I like the ER-6i better because it had slightly better bass response. The Shure E4c blows them both away. If you have the money, I think you'll be happier with the Shure E4c.
And...if it's sound you want and don't care about being the coolest dude on the block, the Sennheiser PX-200 and Grado SR60 sound a whole bunch better than canal phones.

px 200 arent great, my opinion btw, i prefer the px 100's
