You should have removed the music from the iPod on windows first. Otherwise you will lose the music.
One day all of you will learn to back up your music and you won't have this problem. The iPod is not a device in which you can store your music collection w/o having it backed up using another option.

Use the Updater to format the iPod for windows not iTunes.

we reformatted the ipod to PC using ipod updater (the window popped up and gave us the option) but the eMac doesnt seem to want to recognise the ipod as anything more than a storgae device and asks us if we want to 'update' the ipod (presumably to reformat to mac)
and the eMac itunes doesnt register the ipod as an ipod. any idea where we might be going wrong?!

Set the iPod to manually manage songs/playlists under preferences on windows. Make sure the software on your Mac is updated and you have the Updater installed on the Mac. It has the iPod drivers needed for it to be recognized.
