I was told in another forum that the shuffle uses Autofill exclusively. This would cause the problem you're talking about.
If you can manually select playlists to add (hard to do since the shuffle doesn't use playlists?) Then it will be under the MUSIC tab in Itunes when you have the shuffle synced up.
